It could be your bonnet hinges. As weird as it sounds mine started as a creak and a groan and ended in an annoying clucketty cluck. Turns out the pivot point of my bonnet hinges was flogged out and they were flapping against the firewall and the sound was traveling into the cab.
X2.
Also you can ...

I always reckon its better the devil you know.
If you have looked after the engine then it could be a better choice for rebuild than someone elses POS thats been abused.
Why not just fix the leaks and it should be good for another 10 years. A bucket load cheaper.

All diesels have fuel rattle morseso when cold.
It can be exageratted if the injectors or pump are worn or the timing is incorrect.
Fuel quality can have a direct bearing on this rattle too.
This rattle wont damage your engine if it is normal.
In your engine you would expect some wear and as such ...

Sounds like fuel knock, probably normal but worth asking the questions
Also, If the oil spec isnt correct as per the manufacturer then it can sometimes make them a bit noisier too
See how you go

There may be a bleeder nipple on the proportioning valve to help get air out.
I had a similar problem in my pootrol and in the end I took it to my mate and all he did was bled the p.valve & rears and all good.

If its bad like someone has a big hammer in there its possibly big end or little end or cracked piston/skirt . This is pretty obvious due to its loud noise and does happen on the throttle conditions you mention.

Have you changed your tranfer, gearbox and diff oils since you came back?
Might be water in the oil, and either caused corrosion or may its making the rear LSD chatter (if fitted)
If it is LSD rear, have you got the right oil in it?
Mismatched tyre sizes?
Worn mud tyres? I had BFG KM1's and they ...

When I have tried to start the car in the past the battery always drops to under 12v. Could this mean that the battery is not big enough for the strain of starting a diesel or is this normal?
It is normal for the battery voltage to drop several volts during cranking.
There is always a voltage ...

the bearings are not replaceable, however if you were clever with machines you could always make something up.
Replacements new are pricey $65 each from Nissan and 45 each from aftermarket diesel place.

If its smoking and running rough on start up the battery may not have enough power to get the glow plugs heating up properly, hence the poor cold start / run.
If you warm it up it should settle after a few minutes.
Charge it up, get it going and take it for a decent run to get the cobwebs out.
If ...

Worn tappet pads where they touch on the valve stem and worn rocker shafts / rocker pivot bearings seem to be pretty common. I bought 3 sets before I got a good set to replace mine.
Another problem I found was that the tappets get a groove worn in it from the valve stem. If the feeler gauges are ...

If you were to use the old rule of thumb that 1 deg increase (or drop) in intake temp = 1 deg increase (or drop) in the exhaust it stands to reason that your intercooler is not doing its job, and is possibly working opposite (adding heat to the intake air)
I think the give away that your cooler is ...

Cheap and easy to unlock your manual front hubs say for a boat ramp or backing your caravan up a steep drive

You could try an epoxy resin if the crack is not structural. Then you dont need to do any major work on your car for the time being.

GQ box tops (shifter position) are definitely different.
Some other things to consider (that I am not sure about) are pedal differences, flywheel, clutch etc differences between GQ and GU
You could possibly re-use your original tailshafts (go and measure a manual one on a caryard or wreckers)
