From the guys I know running an Atlas in their Jeeps, they all mention that there's a bit of gear whine but a litte bit more noise is the last of the worries in a Jeep.

Not sure if the gears are straight cut and if so, that might be the cause of the gear noise.

I never had it happen really bad on my GU but the panhard bushes, tie rod ends and wheel alignment are common culprits of those symptoms on jeeps. I'm looking at using some GQ diffs for a conversion but need to go to 5.13 ratios. The only listing I can find anywhere is on Marks Adapters site and they're almost twice what the 4.88s list for.

Are there other supplier options out there?

My understanding is that the 37"+ Procomps were using a softer compound than the tyres up to and including 35".

Madmac - similar experience to you. Mine definitely feel softer than a normal tyre but are no where near as soft as a friend's 37" and 40" sticky claws.
