From what my exedy book states, The FZJ75 clutch goes some like this. Clutch disc will be 275mm by 32.4mm wide input shaft, with 14 slines on the input.
I'm about to order a clutch for a bloke who is doing the same sorta thing but putting this setup behind the HZJ79.

I'm affraid with 5th poping out, its a gearbox out and transfer off job. Sounds like you will need to replace the 5th hub set and counter 5th gear itself (they wear on the slines on the inner and outer hub that locks it into 5th) Its a very common problem and not exactly cheap. around the $600 ...

I know the 12HT and 2H motor have the leather diaphram. I'm unsure on the 13BT motors. These pumps need vaccum to operate the rack properly and if the diaphram has a crack/hole u will run into all sorts of little problems. Especially idle

Sounds like the leather diaphram has perished in the back of the pump. Does the engine hunt at idle (Meaning does it rev up and down at idle?) If this is the case u can get a diaphram and try and install it yourself tho i would be careful as there is washers on a pin inside the pump. And u dont want ...

1st and 2nd synro's are a 1 piece unit. To me it sounds like the 1st/2nd syncro/hub is knackerd mate. There not cheap also. You would prolly be up for around $500 for the hub plus extra for fitting it (you have to pull the whole gearbox down to replace just the one part) It can be a costly exercise ...

try and get a correct measurement of the m/f screw (as referance once you take the screw out)
Goto any fuel injection specialist and get a 'o' ring off them for the m/f screw. Put it back in and remeasure the length and it should be apples. Just make sure its not your top cover leaking mate

Id start with glow plugs first mate. Depends where u live and how cold it get there. Diesel motors run very inefficient when cold. I'd start with glow plugs and go from there mate.
