What issues are there in swapping transfer cases from one make to another?

It would vary, depends on what cases and boxes you are talking about. More specifics on what you plan to do, then the details of some popular swaps will come the surface.

I'm looking at changing the transfer case on my MU to that from a 'lux becasue i'm changing the g/box as well. Any probs you think?

i'd speak to dellow automotive or castlemaine rod shop about a custom bellhousing that will allow you to fit a hilux g52 or w56 gearbox to your engine

swap the lot out, it would be cheaper and more worth while in the long run.

What would you recommend other than V8 (keeping in mind the limited space in the engine bay and not-so heavy duty vehicle in general)? No I'm not going to buy another vehicle

yeah its hard, but i would say v6 commo the hilux t-case, althou i think that you out put might be on the wrong side so you would have to look at a later model gear box.
To rebuild your box and transfer is about $2200 (with new chain) and a good second hand motor (should there be anything wrong with yours) is 1850. combine these to prices and i think you are well on your way to a conversion providing you can do alot of the work yourself.
