I did mine at christmas time and it was relatively straight forward. Wiring harness from the auto is the only sticky bit. You have to get a new harness made up for your reverese lights and I still need to get my speedo/taco working (currently using my GPS). The existing automatic pedal box (brake & accelerator) is the same with the clutch pedal mounting seperatlely (no drilling required). You will find a blanking plate in the firewall that you remove to install the clutch master cylinder. Steel clutch fluid line mounts across the firewall above the engine on existing clips (for your a/c pipe). Rear tail shaft & front drive shaft are the same (remove your transfer case from the auto & bolt to the manual). Transmission x-member is the same. Shift lever for low/high x4 & high x2 are the same. You will need to use the automatic boot surround (metal frame that screws into the transmission tunnel retaining the boot) as the hole for the auto is bigger than the manual. I make a cover plate to rivet into the boot surround to fill the hole between the rear edge of the automatic surround and the rear edge of the manual boot. The carpet is also different around the rear of the stick shift for the above mentioned reason.
