Gearbox/ TC noise

G'day all,
Well after 5 weeks and much $$ my RR is back on the road, sporting a rebuilt R380, Maxi drive 4.1's fitted in disco carriers and rebuilt hubs (front and rear) and 255/85 R16 BFG Mud Terrains. All done in my spare time in my driveway
tyres fit with no body lift, but they will rub when 4wding so I need to trim or body lift (haven't decided yet)
BUT I have a problem, My gearbox was making a ticking noise before thats why I pulled it out (and it had brass in the oil and front input had heaps of free play)
What parts of the gearbox turn when in neutral? the input, lay shaft, is that it ?? As the same noise is apartent in the new box, when foot is on the clutch the noise goes away, I'm trying to work out if it's the transfercase making the noise as there is abit of a clunk when taking off (and changing gears)
If it's not the transfercase then the box isn't right and that means I have to get warranty and out it comes again :(
