Just start with the basics such as all the wires are still intact to alternator and not corroded, belts tight, etc..
Then start getting into checking the brushes in alternator arent completely worn, etc...

yer stardard 4.2 dis... charging light is on, going to hit alt first and pull and give it clean.. i does charge batteries as can leave fridge on for overnite no worries.. dual batteries system isnt wired prop as fridge plug for back is wired to starting battery and nothing is wired to second batt.. defets the purpose of the dual system!!!

just checked the voltage on batteries.. alt definatly cuts in out at start up then its fine.. 14.1 to main starting battery and only 13.8 to deep cycle battery.. its operated by a simple solinoid.. and has override button in cab.. If i replace the alt is it worth while getting larger one if running winch, lights, fridge, etc

", i noticed the lights, fridge, etc cut in and out dimmering."
Just how much etc have you got on this thing, you may find your little alternator is working the best it can to top up your battery after starting, power your lights fridge glow plugs and other accessories.
Sounds like its just under a bit of load.
But more realistically it sounds like your battery terminals are either loose or corroded or your earth to the engine is loose.
