Severe engine vibration after warmed up

For those that don't know, i've just put back together the 4.4 in my Rover. I've had a few fueling issues which seem to have sorted themselves out for the time being. (i'm running 3.5 injection ATM).
On startup the motor feels nice and smooth with no vibrations. After about two minutes of running though, a severe vibration starts that gradually gets worse. It feels the worst around 2000rpm and is not so noticeable below. I rotated the torque converter 180 degrees last night to see if this had any effect but it didn't. Its not the driveshafts because it happens in neutral when i rev the motor as well. The vibration does not seem to be affecting the performance as the motors running fine (if only a little underfueled).
The fact that it starts to happen only when warmed up has got me stumped. What could be causing this?
