GQ box tops (shifter position) are definitely different.
Some other things to consider (that I am not sure about) are pedal differences, flywheel, clutch etc differences between GQ and GU
You could possibly re-use your original tailshafts (go and measure a manual one on a caryard or wreckers)
You can use your same transfer case.

Best may not necessarily be the cheapest, but I would rough guess at the prices below if you did the install yourself.

flywheel + bolts + machine - $250
gearbox (dont get the early 2000-2001 model due to the 5th gear issue - unless you know it has been fixed) $800
clutch steel line $20
new clutch flex hose $50
vacuum booster steel line $30
vacuum booster $100
pedal +rods etc $50
new clutch $600
new clutch master and slave $200
+ oil, brake fluid, etc $100
spiggot bearing $20
clutch fork $20
clutch rubber boot $30

About all I can think of right now

Unless you have a body lift the gq gear box wont fit. I have a gq clutch master cylinder and pedal assembly in mine aswell. It might work out cheaper. Might be best trying to buy and conversion kit from a wrecker.
