What height body lift have you fitted? If you have not gone any higher than 50mm you should be able to just heat and bend the sticks without cutting the floor. Start by buying a new gear stick boot 74963-06j00 should be about $35. The transfer will need to be bent forward and the gear stick straighted where the dogleg is and then bent backward. If you have not cut the floor to bad silicone over the cuts and with some rubber sheet screw it to the floor this should be under the carpet so you won't need to be to careful. If you still have the upper metal plate that holds down the boot use some silicone under the lower edge of the top boot put the plate over the top with a few extra self tappers screw it down. You should be able to make it all look factory once the carpet goes over the top.
