MQ 5pd conversion problem

Hey everyone, have got a little bit of a problem I was hoping someone might be able to shed some light on.
Basically, when my 4spd in my MQ diesel Patrol gave up the ghost I put a 5spd from a later-model MK petrol Patrol in. It was a fairly easy swap, as far as custom stuff goes, just had to get some custom shafts made up as well as custom gearbox mounts. Everything's bolted back together fine, the rear shaft is in, I can drive the thing around... almost...
The problem is that when we put the box in, I left the pushrod that goes from the slave cylinder to the clutch seperator fork out. It was a bugger to get back in so I undid the bracket which the slave cylinder bolts to the bellhousing to, slid the pushrod in and did the bracket back up. Now, the pushrod is on a nasty angle (probably like 30° to straight horizontal) and it seems the clutch won't engage properly.
Does the pushrod have to sit dead-straight on between the fork and the cylinder? If it does, why when I used the original bellhousing, original clutch fork and original slave cyl has this changed? Please help, any ideas are welcomed!
