Looking at the tech database, it looks like both the V6 and the 2.5 tdi have the same gearbox (V5MT1), so you should be OK - if it's the intercooled 2.5. The 2.5 had a V5M21, which may not fit.
It's worth investigating further, but I would recommend you take some careful measurements before you spend any money.

yeah mate i had a simmilar problem with mine aabout 2weeks ago do a search to find the thread..type in big problem finding jtop box in sydney..
basically i could only find one that fit only im i went to numerous wreckers that were confident it was the same but they were not ...something about a full metal casing or something i ended up finding one from pick and payless in sydney for $750 that looked like it had been reconditioned not too long ago.. a bit steep but what are you going to do?
make sure you have your box with you for cross referencing or you will be wasting your time..
also make sure you have the right tools and the know how if you plan on doing the labour yourself i found using milk crates and a jack helped heaps as it weighs a shit load and thats coming from a 24yr old 100kg bloke you have to slide it back then drop it down at the front and slide it out that wayyou will see..
