As there are no proper wiring diagrams for the 2L-TE engine, I’ll try to bring some light in this dark issue, for those who are interested...
My engine is off a ’91 LJ78 Prado with AT , the engine and the related ECU wiring is similar to LN130 2L-TEs.
I’ve got the ‘naked’ engine with the ECU and the pure engine wiring without AC and Transmission wiring. With the wiring harness on a table and fragments of several different wiring diagrams I have made up the following list. The LX90 diagram comes pretty close to the LJ/LN wiring although it differs in connector / pin numbers and wire colours. But it gives a very good overview of the ECU wiring.
The list shows the Pin number, Pin code, wire colour and location.

The 'questionmarked' wires are cut on my harness, maybe someone knows where those wires go and what they do?
One thing still leaves me scratching my head... The Start Relay connects straight to the ECU (Pin C10, C9). Somehow I miss the connection to the ignition switch. My tiny little pic shows the actual configuration except the dotted lines. Is it possible to connect the ignition wire to ST2 and the NSW wire (I don't have a Neutral Start Switch) as drawn in the picture with the dotted lines? Or will I toast the ECU then? Where should I put fuses? Unfortunately the configuration is a bit different in the LX90 diagram...

I'd hate to say it mate, but it's not worth the bother. I know a few people who have tried and failed. It's much easier to use the 1UZ auto with Surf transfer.surf box upto the 1uzfe
Surf box has 2 solenoids, 1U box has 4 solenoids and a few other differences.
I run the 1U auto and have never had any troubles with it.
From memory, you will run in to troubles with speed signal as well, as the ECU needs output shaft signal and not speed signal, as when your in low range, it wont change gears properly. You can get gizmo boxes to fix it (from Jaycar), but it's a pain.
