gearbox has 4 6mm packers or 24mm.
should i pull 1 or 2 packers out to bring flanges into same angle?

Yeah its worth a shot, never heard of using any more than 15mm spacing on G/box

have you just done the lift?
what condition are your uni joints in? if they are old, the needle rollers can wear into a bit of a groove, lift might have shifted them enough that they now run back and forth over the ridges.

this is more likely in a shorty, coz the shaft angle will have changed by more than it would in a LWB for the same lift

pinion angle should be within a couple of degrees of being the same as the transfer case output angle

pinion angle is pretty close to transfer output angle, i will change the unis this week, the lift has been in for a few months, but was running pretty good after the lower arms but im just trying to get it perfect
