The biggest problem I've found with Toyota looms is that they change the plugs every few years , the colour coding on the wires generally stays the same though. It might be easier to get a 1HDT-FT engine loom from the wreckers and swap the joiner plug to fit your body loom.

the rear tail shaft splines wears
excess backlash in the transfer case (center diff etc) wears
the front tail shaft splines wears
the cv's wear

Not realy understanding why rear mounting the engine would be a problem with the direction of rotation as the 4x4's have two diff's with the pinions facing each other it does'nt matter if the engine faces forwards or backwards it will still drive the same.

The input shaft has a different spline and is longer so a clutch plate would not help ,if it did every 4x4 wreckers in the country would be selling them as a conversion to get them out the door.

The crown wheel and pinion are a matched set you can't replace one and not the other .If you do best case scenario is a very noisy diff worst case is more broken teeth. You'd be better of to sell it as is for parts I think.

1HZ's can develop a rattle in the timing gears when they have a few K's on them due to the teeth being worn this is noticeable at the rev's you mention are you running 15w40 diesel oil or 20w50 sometimes a thicker oil or a quality oil additive will help .
As for the gear shifting if your running ...

Is it a genuine Toyota locker or an after market one like ARB etc'
A genuine Toyota locker requires the housing to be modified to accept it and 79's and 100's have different splines and flanges to the earlier model axles so the side gears in the locker need to have the correct splines as well.
